I took part in the group buy so will at some point in the near future have a SS 5-20.  I am going to be putting it on a 260, and want to use as much of the elevation adjustment as I can, since I have access to a range that would give me an opportunity to shoot out past 1000 yards.  I know on paper this is no problem, so is there any real world issues I would run into.  I figure there should be at least 10MOA left of adjustment in the scope.

On my .308 with a 20 MOA base I have 22+ mils up and 12 down.  I am thinking a 40 MOA will be to much to get a 100 yard zero. 

With my .308 I need just over 10 mils up for 1000 yards, so I have way way more than I will ever use.  With a .260 you will need quite a bit less than that.  A 40 MOA is not the right choice for your rifle.  They are for extreme long range rifles when zeroing may be at 600 yards plus.  I would get a 20 MOA, it will give you all you need and more.

I have a 25moa on a 300rum with a 100 yard zero. it calls for 6.0mil @ 1000 yards and 16.2mil@1775yards. so far I know my chart is dead on out to 1,200@ 8.0 mils.So out to a mile I have not adjusted more than my base added to it. 25 mils would put me at 2160yards. my rifle runs out of steam at 1850yards. I think with a 20moa rail you would still have more scope than you can reach with the rifle.

I have a 20 MOA base combined with the Aadmount 20 Moa AR mount.  It allows me to get almost all the usable travel out of the scope!
 
It also lines the scope up perfectly for use with my Badger EFR.  I tried the GDI 25 MOA mount and found that it was significantly higher. 
 
One word of caution, you may not have enough cheek pad adjustment to get a good cheek weld.  I have mine at the limit plus a McRee custom padded cheek piece cover and I have a perfect fit.

Also keep in mind that your windage adjustment at/near the bottom of your elevation range will be diminished.  So long as you don't take a 100-yard shot, doping a gail-force wind, you should be fine.

I say the 20 would be a better choice. Getting the most out of your adjustments is more important in a scope that doesn't have all the travel the SS does. The 40 will be more than you will ever need and could restrict you like pictured above.

Mine sits on a flat rail and has 17.2 mils of up travel. Which is more than I need to get a 178gr Amax @3050fps out of my 300WSM, sub-sonic...
 Basically what it boils down to is, I don't like my scope to stay cranked to the extremes. And with the erector more towards the center of the assembly, the view through the scope will most likely be better(I.E. read all the horror stories of chromatic aberration in the HDMR scopes when people started cranking the knobs)
 The 260 is going to have very similar ballistics to my 300, probably a bit flatter even. With just a 20 minute rail, you will have more than enough internal elevation to get a 140gr or 142gr bullet out to sub-sonic range.

Thanks, I will keep that in mind as I am shooting my 180 gr Berger Hybrids in gale force winds at 100 yards :)
 
It works just fine and, although I have not bothered to crank it all the way down, I should have 10 MOA or roughly 3 MILs left.  Getting into the wind at range should start to get me into the range that I can make more wind adjustments when it counts. 
 
Honestly though, if I am going to a go through the trouble to drive to the only over 1,000 range I'm not going to do it in sh*tty shooting conditions.  It's hard enough with out the added difficulty of high winds.

Below is a Range Card for the rifle posted. 
 
The % on the left is the % of travel used on the erector.  Where there are 2 percentages repeated it is because the actual is somewhere inbetween.  Maximum travel with this setup is around 26.6 - 27.1 MILS.
 
As you can see without the extra 20MOA I'd be at the limit of internal travel to get to my round subsonic.  It would actually be the opposite of what Rancid Coolaid posted.   Just subtract 5.8 MILS for the additional travel afforded by the 20 MOA base.  That would be 20.8 - 21.3 MILS of available internal travel without the 20MOA base.  Also wind holds or adjustments are a non-issue as you will see below.
 
Hope this helps explain my choice a little better for anyone considering doing the same.  And once again it works fine, but 2 things to consider: 1) the height of the scope and 2) At 100 yards the image is not as clear, but will improve as it is pushed out furter (rather than the other way around).
