It seems that I want the scope mounted as low as I can get it, right?

But is there a "too low"? Is there a minimum gap I should keep between the scope tube and the barrel?

Setup: Remington 700 5R milspec. Warne 20moa mount. Burris xtreme rings.   Leupold Mark 4 4.5x14 50mm scope.

Actually it's the scope that vibrates more than the barrel, scope high amplitude-low frequency, barrel low amplitude- high frequency. Prone shooting requires both high scope positions and stock comb positions. AR types are even higher, at which point the front of the scope can be has high as an inch off the guard.

Do a search on YouTube for .50 Cal barrel flex ...

Its a little more dramatic with a .50 BMG than on a hunting rifle, but you get the idea.  Id like to see at least 1-2MM, preferably 3-5 so scope caps will clear.
