I've decided to purchase a 3.5x10 ziess conquest scope can some one tell me the difference between the two ziess 3.5x10s other than the 6mm difference in the objective diameter? It seems strange that Ziess would have two scopes so similar in their conquest line.

I don't think there is any other than the obvious
I have thought about getting one in a 50mm objective with a 4a reticle

I have 2 44mm's my partner has the 50 mm, the only difference is the objective size.  Optics wise they are the same. 
 
I like the 44's as they can be mounted using med warne rings.  My partner went with leupold and needed high.

It seems to me that the only difference is: Objective Size--- Weight---Length----and Eye Relief.  .....and maybe, reticles, I didn't look at them.....Bucky

Antler Addiction, you say you have two 44mm Conquests. Do you have 3-9x40 mm and can you tell me if the 44 seems any brighter or if it has a more comfortable view(bigger sight picture) with the eye relief being a little shorter at 3.5 inches?

Yes I also have a 3x9x40 as well, it terms of brightness nothing measurable to my eyes.  Field of view is only slightly larger with the 44 in spec but I do prefer it actually, like you said more relaxed.    I haven't had any problems with 3.5" of ER.  If you haven't ever had a constant ER scope your in for a wonderful suprise.  part of the reason I replaced my leupolds with zeiss and explains how I now have 3Smile.
 
Optics are like shoes not all fit everyone the same, compare them yourself and pick the one that fits best.  The Conquest is an excellent scope IMHO. My eldest has seen 6 canadian hunting season (not babied) and performed flawlessly.  I will say I did have to use zeiss warranty on the 40mm, they were excellent and replaced the scope (appears they do this vs fix and return).  Turn around was less then 2 weeks, being I'm in Canada I was very impressed.  FYI the problem was it didn't track or adjust POI like it should. 
 
Yes the 50mm has some physical changes as well:
Length: 13.15 vs 12.87
Weight: 17.11 vs 15.87
ER is the same both 3.5" constant.
FOV is basically the same, exit pupil is a little larger with the 50. 
MHO I see little need for a 50mm but some just gots to have it..aka my partnerBandito
