I guess it would depend mostly on what brand they were. Are you comparing a 3x9 from one brand to a 4x12 of another or the scopes both from the same manufacturer. What is the objective lense etc.

Meopta Meopro 3x9x42 or 4x12x50, my question i guess is how much light transmission will i lose with a 4x12 as opposed to the 3x9?

None really. With the larger objective, you can go to 10.7X and have the same exit pupil as the 3-9x42 @ 9X. Without looking at the actual numbers, what you are going to lose on the low end is field of view with the 4X min. Also, consider weight and size.

Then, to make your life more complicated, if you decide a 3-9X is preferable, take a look at other scopes like the Zeiss Conquest or (esp. if you want target turrets) the Super Sniper 3-9X

To me it is more a question of field of view and scope size (everything else, such as optics) being equal). Will you be happy with the FOV for the 4x12 at 4x? And can you use the 12x? Can you deal with a 50mm objective (= bigger)? If  so, get the 4-12, otherwise get the 3x9.

For the hunting I do, I prefer a 2x7, 2.5x8, and a compact scope to walk&stalk with on my light rifles.  I would not consider a 50mm lense for 95% of my hunting trips, I try to stick to 32-36mm as much as I can for general hunting, and I can deal with 28mm. But that's me. Your needs may (/will) differ.
